Default Valve timing

Bi Guys,
I have had my engine rebuilt and assembled by our local auto engineering shop.
My question to you. Is it possible to miss align the cam gears and thereby screwing up the cam and valve timing?
The engine started up quite easily but doesn't run very well. When opening the throttle from idle or while driving, the engine sounds as if it gags at about quarter to half throttle, loud sucking with loss of power and RPM.
PLEASE HELP.
