Probably should have aligned them prior to painting. Or did you? If you did, it's for the most part, a matter of putting them back where you had them. That includes any body pads exactly where you had them.
So, more information please...Did you in fact have the doors aligned before? Was the body removed from the frame?

They were removed from the body prior to painting. Restoring from frame up.

No reason other than protecting new paint to delay hanging the doors with no latches and reasonable caution. New hinge pins would also be a reasonable trial. Do you recall any signs of the door hinges being hyper-extended? There may be some sign of binding or point contact just above the lower hinges in the jambs. My experience with that was pretty lucky with '40 coupes. You may want to search where Kube offered me a nice set of ideas as I was fitting Fordor fronts to a coupe. Others posted some warnings that luckily did not become a problem. You may get lucky too. My current Coupe body asset is not so lucky as both door spring back vigorously well before they'll latch. Careful Working on another car but luckily I have an extra pair of doors which may suffer only half the damage. Can't know until I get back into the '40 mode. Good Luck: Fred A

In that case it should be easy at this point. Restoring implies quite clearly the doors were fit prior to painting. So, just install the doors the same way they were when removed and / or repaired as necessary.
