Default 6 Volt Alternator

I have a 26 coupe with a 6 volt alternator conversion. It runs great on the battery, when I switch it to the mag the car turns off. Beings it has an alternator, is this why the mag does not work or it there a problem?

If your car does not run on mag, look for lint from the band linings on the mag plug. It might also mean that your magnets need recharging. The magneto does not depend on the alternator for current, it produces its own current. Check the output of the mag with a voltmeter. The mag puts out alternating current.

The magneto doesn't care if the T has a charging system or not. If the car is tuned up properly there is no need for a charging system or battery at all. The magneto only powers the ignition. The magneto does not charge the battery.

google "mtfca:checking magneto output" to help check to see if the mag is putting out any current. Could be the switch is bad, no contact inside when key is turned. No magnets or mag coil ring installed, maybe. Are you running coils or distributor?
