Ok ready for this.... I had the same problem. It was the clutch fork shaft. I had replaced the shaft and the new one had the hole drilled in the wrong place. The fork was not centered and the throw out bearing would bind when engaged. Resulting in a knocking sound. Pulled the motor 4 times changing out flywheels, pressure plates,pilot bearings.
