I believe it is a carryover from 39 when the spare tire was mounted on a stand up casting mounted to the running board. Cost reduced in 40 to the stamped bracket that was riveted to the bed side ( which almost all failed at the rivet and farmer welded back on). The hole was left in.

Hole also allows water that might collect under the tire to drain.

Just my opinion.

In 1940 Ford redesigned the lug pattern from "wide 5" to 5x5 1/2. They also put the spare tire bracket on the bedside. the hole in the running board was to attach the post from the 39 style spare tire holder.
