Are the rubber lower door seals on closed cars held in place by the door panel clips, or do they require a separate metal retainer?

They're retained by the upholstery panel clips.

Which side goes on the door, the smooth or the lipped? Looks like it could go either way.

The lip goes toward the water.

If you mean the lip near the holes for the clips, it faces inward toward the sill lining up with the edge of the door trim panel.
