Ok ready for this.... I had the same problem. It was the clutch fork shaft. I had replaced the shaft and the new one had the hole drilled in the wrong place. The fork was not centered and the throw out bearing would bind when engaged. Resulting in a knocking sound. Pulled the motor 4 times changing out flywheels, pressure plates,pilot bearings.

Now, THAT'S FREAKY!!! Who'd have ever suspected the clutch fork shaft, unless it was the only thing replaced and all had been fine until then?

Huh weird Wick...I will attest the one i got from snyders last year is working great...
And OP your 100% sure its from the flywheel area? Like it couldn't be the front pulley rubbing on something or some accessory inching forward? You say it clicks /clunks even with the clutch out after its started clicking and clunking? Get it clunking - push clutch down again and put it in gear - did the clunking stop? I had a bad bearing in the trans that would clunk...

Steve at Bert's thinks the pressure plate adjusting bolt might be clipping the clutch housing. Sure enough, there is wear on one of the bolts. (see attached)
I'll grind them all down and try again. But if that ain't it, I'm drivin' it like I stole it!

Glad it was found! Thanks for the update - you wouldnt belive how many times we help diagnose issues but never hear back what the fix actually was.
