Default Model A transmission flange

Hi everyone,
I'm new to Model A's and have a question. I am in the middle of a motor install on my 29 pickup. I have the engine in, and bolted up. The problem I am having is that I can't get the bolts to line up where the torque tube bolts to the transmission flange. To me, it seems that the flange is bigger on the transmission than the spacer, and that 2 piece flange on the tube. Did Ford make different flanges for different year transmissions, or am I doing something wrong. Thanks for any help.
