Default 40 Ford brake

39-40 Ford brakes are considered "Lockheed." Does the short lined shoe go to the front or does the long lined shoe go to the front of the backing plate?

The long shoe goes to the front. It can be remembered by the larger side of the wheel cylinder pushes the long shoe.

I brought my drums and shoes to an industrial frictions(brake and clutch) rebuild shop and they put long linings on all my shoes, and arced them nicely to fit the drums. What is going to be the result of using them like that on my stock '40, good, bad, noticeable?

I don't know if having long shoes all round would cause a major problem, but it wouldn't be difficult to cut the linings on the rear shoes shorter. If riveted, just cut through the lining and drill out the rivets.

A lot of the shoe replacements are now coming all long shoe. On the dozen or so that Ive installed I haven't been able to tell a seat of your pants difference in braking.

Long (primary) shoe faces to the front of the car. The idea was to place most of the braking force on the anchor, instead of the wheel cylinder, in Lockheed brakes, That ended when the style was hanged to the floating brakes of '49 and later.
