As far as the rubber goes I was trying to prevent heat from transferring from the head to the coil. I'll take the rubber off if you guys suggest that too.
By all means, remove all of the rubber.

The car is wired for + ground, the points in the distributor are the ground for the coil, so the + side of the coil connects to the distributor (points). The power side is the -, so the wire from the ignition switch connects to the - terminal of the coil. I think they claim about an 80% spark energy loss with the wires reversed (if I remember correctly).

And I agree with uncovering the coil so the fan air can get to it.

Got the wires fixed and removed the rubber. Took it for for a drive and it does indeed run better. No hesitation. It rips!
