You need to remove any paint from the taper on the fan for sure. The wheels can be coated, the lugs will be fine. When you torque the wheels it will just compress the paint if you take the wheels off and on the paint will remove itself from the friction. Some shops have plugs that can be inserted to the lugs to keep the paint off.
