And OP your 100% sure its from the flywheel area? Like it couldn't be the front pulley rubbing on something or some accessory inching forward?

You say it clicks /clunks even with the clutch out after its started clicking and clunking? Get it clunking - push clutch down again and put it in gear - did the clunking stop? I had a bad bearing in the trans that would clunk...
