If you force the body down onto the frame, I would expect you will have some horrible door and or hood alignment problems.
Insert some 2x4 pieces of wood between the body and the frame, and look for the cause of the problem.

I agree, that something is wrong!
Put a "straight edge" on the bottom of the body and see if it's flat. I'm sure
that the body was built on some kind of table that was flat and the parts
were bolted too it..
