There are two dowel pins in the engine block to help align the gearbox to the engine block. They can be a snug fit and you will have to carefully pry the two (engine and transmission) apart about a half inch. Depending on how long the engine and transmission have lived together, and how much of a damp environment they’ve endured, the input shaft of the trans could be stuck to the clutch disc…..which can resist separation.
