My personal opinion is i would be grinding a spot in the block to the rod will clear and get more clearance
Wish I could tell u how much to take out but more id better than not enough

Sounds to me you are trying to test a hot wire from a hot wire source
Try hooking your tester to a head stud then to you your points or cable

pushed it in, T O bearing not turning freely or not hitting the clutch forks evenly

Without actually hearing it,
It makes me think that the t o bearing is not turning like it should
Had one years ago that every time pushed the clutch in it would squeal
So what about clutch...

check crank end play, make sure crank is not moving for and aft
reset timing to make sure that is not it, with a light if possible
