Re: Replacing pistons
Ring ridge reamer might be good to start with.
If not a big ridge, the hone might take care of it, otherwise you'll be there forever and increase the cylinder taper to boot.

Re: Wishbone/Trans Connection
The original setup DOES have a lot of "give." Maybe even enough to allow one to put a rubber ball on it and get the nuts over the threaded posts - maybe even with springs?
Could be a shadetree...

Re: Proper crankshaft grinding
A couple of things of my experience.
1. Modern crank grinders "squeeze" the crank too hard between centers. This bows the crank and makes for an offset center. I discovered this when I found...

If your socket is corroded to the reflector, you can undo and remove the "focus screw" at the back of the bucket. This will at least allow you to access the back side of the bucket, potentially...

Can't say for sure, but this does look like someone tried to "upgrade" a Model T into a Model A. There are some later parts (tail-light, wheels) as well as a good copy of a Model A radiator cover...

One positive check would be to remove the side oil pipe and see if oil leaks out.
